So try this:
C:\Progra~1\Advanc~1\afr -config C:\Progra~1\Advanc~1\file1.cfg -execute:replace -exit -min

C:\Progra~1\Advanc~1\afr -config C:\Progra~1\Advanc~1\file2.cfg -execute:replace -exit -min

Does it work?

The AFR program works fine through the command line. The error was mine: I was using the long filenames ( -config c:\program files\advanced find and replace\file1.cfg) When you asked the question I thought about this variant. So, my question is: Is there a way to skip_line for every IP address that visited secureapp1.asp and actually skip them completely -- skipping every page they visited? Ok. It's clear. Next week we will develop visitors filters working on sites level. We have to review the code to see if it's possible. Because currently site filters work one step before report filters. But probably we may add such filters anyway.
